I trained my pet from Mega to Ultra, and found that my pet did not gain an Ultra ability. I don't have any common abilities on the pet, and it said I earned a common ability. Please fix this problem.
Hmm, that doesn't sound like a bug to me. Training a pet from mega to ultra actually doesn't give you another talent. The max you can have is 5 (plus a jewel), so really the only point of training to ultra is if you have a specific jewel you want that's ultra+

When you reach Ultra you don't get a new talent it just means you can equip an Ultra Jewel to your pet. Ultra jewels are some of the best available in game.
