Akuji isn't required to finish Mooshu; he's an optional boss.
The triple Akuji issue has been reported before and has been around for a long time. It may be a bug that was never fixed, or it may be designed that way. Be aware that if you defeat all three of them, you'll get three drops: one from each Akuji.
