Katzenstein's Lab issue

I beat Dr.Katzenstein in his lab but after i did the whole clockwork building thing, it told me to go talk to watson in katzenstein's lab. when i went to where it says he is, he wasn't there! What the heck happened?

You're supposed to talk to Watson on the Scotland Yard roof not within the dungeon again.
