I was working on one of the dungeons (the one with clanker) and I had just defeated him when I was told to get off the internet. I did so, and when I logged back on to re-do the dungeon (I am aware that once you log out, you must restart) and I was not able to get the quest or get through the doors to the right.

How do you restart a dungeon? Help!

Looks like you're doing Katzenstein's Lab. When you first enter you'll get the quest "The Right Combination". It seems as if you'd completed "Locked Door", "Gate Is Enough", and "The Second Door"; and were getting started on "If You Build It".
When you re-enter, you'll need to redo "The Right Combination" through "The Second Door".
